see deep round craters, flat bottom, like 1 mm or less deep, in stone.

The only thing that comes to mind, that could made this craters is lichen ? Which ?

The fruiting bodies there, in craters, could be secondary thing, I think.

Those are lichens. Photos of spores at least are neccesary to put a name because several calcicolous lichens have similar habit.
